I have searched far and wide for an existing deep gnome faction in the Forgotten Realms but to no avail. So obviously any deep gnome faction will have to be canon but that does not mean it cannot be done.
The most obvious goal of such a faction would be to protect deep gnomes everywhere which is a neutral goal, the primary alignment of deep gnomes. It would have to be highly secret (thus explaining why no one has heard of it).
There are only one or two high level deep gnomes at the moment (I don't have one of them but hopefully I will become high level soon enough) but I think it's possible.
Thoughts?

Yes do this asap.
The svirf's need a group that can represent their interests when necessary to the Conclave. They may not listen considering Drow are notoriously racist but it's worth a shot. Prove your worth and you may get more respect in Sshamath. Especially if you can convince penelope and Azrael to join.
My suggestion is make it a very public organization that openly works for the interests of deep gnomes in Sshamath.
Organize it around a "trading & mining" organization as this fits with the role of deep gnomes in Sshamathian lore.
Of course any trading organization worth it's salt will have a secretive military arm to protect it's interests ;-)
Go read the thread on "welcome to Sshamath" for more background.
Good luck!

The Deep gnomes in FR typically (Away from Menzoberranzan) run in tight protective groups searching out and mining gems, those that arn't miners run gem trade caravans throughout the underdark or are gem merchants within cities throughout the underdark. If making a guild for Svirfneblins, I might suggest some sort of Underdark merchant league.

From the lore they say Deep Gnomes do not sell inside big cities, they prefer selling to traveling or exiled merchants.
Their shy personality make them avoid big city like Sshamath at all prices.

yar your right, mostly meldor.
there is some lore to support deep gnome activity in small enclaves outside their normal communities. it's mentioned in passing in the trilogy of books the charts the redemption of the dark elves and the death of vhaeraun and ellistrae.
plus we have to change a few things to make it fit into our PW version of Sshamath.
so imho it should be accepted lore for our PW that such a guild would exist within Sshamath, and it would enhance RP which is the most important thing really so why not go for it?

What I was thinking is make a small Deep Gnomes refuge close to Sshamath that could be adjacent to the exiled map. With a few merchant it could be the place of a guild also.
I started something with Rubo, but Josh want us to rework it and since I haven't put much time into it.
But I wouldn't mind going over it again if the player base ask for it.

also a good idea. however one does not preclude the other.
